Is shipping charged when the cart has a downloadable product and a physical product?

Yes, for the physical item. How it's worked out depends on your Shipping Type in Settings → Store Settings → Shipping Setup:
- Overall Product: the flat Shipping Cost is charged once for the order, as usual.
- Per Product: shipping is each physical product's own shipping cost times its quantity. It is shown on the Shipping line and taken out of that product's price, so the order total doesn't go up. Downloadable items add nothing.
Your free-shipping minimum still uses the full cart amount, including the downloadable item.
